This is a way I have found to fix the saves where if you have played previous versions you don't have to start a new game.
If, instead of applying the newer patches to the older Moded version of the ROMS, you apply the patch to a new, clean ROM of Pokeman Ruby, than it should be able to continue your old game. Now I did mention this in the last update, and its not the only way, you can still use the in game save function, you just have to leave the area in game and then come back before the changes are made.
