so there are currently 2 known factions, Tron and a Virus in tron's system, can we know what the third faction is?
Maybe far fetched but, The iso's could be another race? or maybe The rebellion from Tron Legacy?

the 3 factions are hummans ,tron system and virus factions ,i think u know the 1st 2 factions ,however virus faction is a corupted devision of tron system targeting the clu's system to take over it ,u can say same relation of scrins with gdi and nod ,that may lead some time to make gdi and nod to work together sometimes

Another thing : How do you plan to get the terrain interesting and varied enough to keep the player from spacing.
PS. I have never seen or played anything tron so forgive any ignorance on my part
their will be 3 factions basicly the same but each has 2-3 diffrent units ,for the terrain as far as in tron legacy the only special land is the grid field ,terrain well be the last to make any way
Is there going to be multiple factions? I don't think its possible for 2+ complete factions (to keep with the artisisty of tron) but maybe if you had them like sub factions from default generals
