Are you enemies with one of those companions? Because that will definitely mess things up and is such an edge case I have no desire to double or triple the length of the script to deal with it.

very odd. What the script does is any time a companion evaluates an NPC or an NPC evaluates a companion instead of comparing NPC to companion, both are compared to you. Both the military and Hip should both be basing their actions off of the same thing: Is the player enemies with either of them. if no: not fight. If yes:fight. (this is why you shouldn't be enemies with your companions)
I will test this. maybe i should be less lazy and only compare the NPC to the player.

I tried this but my Merc companions still aren't attacking bandits who are attacking me. Does it only make NPCs more pacifist towards each other, not the other way around?
Yeah, it stops fights from starting out of respect for you. It won't make people turn on thier own friends.

Well, is there a way for me to personally edit the file so that companions' alliances temporarily become identical to mine for the time they're with me? It was really annoying having to take out multiple bandit groups entirely on my own while seeing them just sit there.
It's not mind control; I'd fight people shooting at my friend too, even if they were normally of a faction with which I'm not hostile.
maybe. try replacing line 17-20 with:

it should be noted that if you do this, and then make your companion your enemy, either thru disguise or shooting them a little they will basically enrage and attack everything.

i did a test with that setting and it also makes companions not obey commands like ignore combat even if they are not being attacked

I played with this addon a long time ago and works fine. Now i'm addin new mods to Anomaly, this included, but doesn't work... For example, i'm with a military costume with my patch and staying close with Hip around other military they shoot her... Why?
because Hip is hostile to you when you are disguised as military and the companion system is the only thing keeping her from attacking you.
Like i said in the end of the description things that make you companion evaluate as hostile to you can cause incorrect behavior.
TBH i don't consider this a bug as the concept i was working towards was the idea that out of respect/trust for you they leave your companions alone. If you are disguised then no one knows who you are so that is a nul concept.

it may sound crazy but since I have no clue about modding X-ray.. so I am just spilling my dumb idea anyways lol.
so, for example,
if the player is a Loner, and he has a Freedom companion.
when some random Duty patrols spot him, but since he's with the player, so they let him pass.
but if the player tries to bring him into Rostok or something, then Duty guards become ****** off and shred that poor dude.
(since Rostok claimed by Duty and it's their base)

My goal was to remove a restriction imposed by the game. If you think it is too broad for your personal role play, then tell your companion to wait, or start the fight your self.
which is to say i'm probably too lazy to ever do this, you are welcome to make it happen. i promise you it is possible to do, even as fine a control as only disabling the mod in the duty base portion of rostok or conversely only in the freedom base in army warehouse. Heck show up in the mod dev channel of the anomaly discord and ask the right questions and i may even end up walking you thru it.

thank you so much for this mod! great one, downloaded and really liked it - though had odd moment of eco and loners as companion, myself as clear sky but loners did not react to military i fought with. is normal? thank you for your hard work !
Depends, if you have a mod that makes it so loners and military can become non hostile to each other then that would be normal. This addon only stops hostility, it will not cause your companions to fight ppl their faction wouldn't fight.
If military and loaners should be enemies then yes that is odd and i'm not sure what is up with it.
So will this work if I'm in disguise?. I want to be able to bring my fellow loner NPC's around Military Checkpoints and Patrols I sneak by, as well as Mercenary squads. But even with this addon last in my load order they are still shooting my companions on sight. Do I have to be actually allied with the faction for them not to engage my companions?. Hence my disguise situation not applying to your addon?.
It will work if you are in a disguise that doesn't **** off your companions faction. see my reply to the comment above.
Could you help me by telling what "flags.override" and "flags.result" do? I wanted to achieve the same thing other people asked, that is, companions attack your enemies regardless of their faction, but I can't get it to work. If I set both override and result to true, companions and enemies become friendly to each other, and my enemies only attack me. I also tried some other trick, like using "set_relation" method and "set_enemy" methods found in lua_help.script, but they don't seem to work and I can't find any kind of tutorial online on how these scripts behave...

i just installed the mod but it dosen't fully work for me, i tried to go to the agroprom military base with my 4 clear sky companions and it work until i get close to the campfire were 3 military shoot at my companions.

doesnt work for me, had an ecologist companion and walked into military camp in great swamps (as a clear sky member) and they still attacked me.. i tried 2 different load orders of the mod, neither of them worked
here is my mod list, in order for first to last:
MCM , He is with me , Sorting plus , anomaly hd models addon, food and drink animations, hunger thirst sleep UI, decreased bush hearing distance, better stat bars, HighResPDAMaps , TBs Bugged stashes fix, cozy campfires, glowsticks , pre blowout murder , cost in tooltip , instant tooltip, TBs companions deactivate headlamps when in stealth, swm visible body.
total of 17 mods. Shows no conflicts. if anyone got a fix, tell me
