Medieval Kingdoms: Total War is a total conversion of Total War: Attila with brings the game to the high middle ages, set in the starting year of 1212 AD going until 1453 AD. This mod will completely revamp the game with new factions, units and much much more! (Yes this is the same mod team as for the Rome 2 version.)

Will the capital be Edinburgh, Stirling or Perth in this game? The city already located on the map is a better fit for Edinburgh, but perth was the capital at this point i believe?
However, Stirling also had a HUGE significance for medieval scotland, being a major point of contention between England and Scotland.
Will be interesting to see how you do that.
Which city were more important in the grand scheme for 1200-1500 timeframe?
Stirling castle was an extremely important castle during the wars with Edward 1st. Theres a brilliant story of his siege, where he brought a huge trebuchet. The Scots saw it and surrendered, however, Edward wanted to use it so he forced them to stay inside the walls while he fired it, destroying the gatehouse with a single shot.
However, it seems Edinburgh was founded as a royal burgh in the 11th century so it would probably have been quite an important city at this point. However, Ill leave the big decisions upto you guys as you're doing a fantastic job so far :)
