Only problem I might imagine is if it gets hard to find which structure's upgrades you're trying to build in a pinch, but that was an issue before, as well.
You might want to put upgrades after Infantry and Vehicle. Before Aircraft and Navy seems okay, because not everyone is going to have lots of air or navy, but pretty much everyone will want to build Infantry and Vehicles and having an extra hotkey just before those, changing what people are use to (W = Infantry, E = Vehicles), could be a turn off.
I don't know how to feel about the logo. It looks strange. Otherwise, I like it.
I think consolidating structures and units in the same rows is better, if not just having the upgrades be options on the individual structures themselves, like C&C 3.
But yeah, looking at the logo, I kinda agree. I think it's because the talons are pointed down at an odd angle. I think it'd be better if they were more parallel to the rest of the logo, and the legs shorter.

Yes, navy will be included too - but it has no priority yet and will be only available on specific maps which are designed for it.
What sort of stuff is GDI gonna be using? I imagine more along the lines of amphibious vehicles.

Nothing set in stone yet for naval, could be classic destroyers, hover stuff, transformable stuff - who knows :P

Actually, that might not be so bad if it was a bit further back.
The hotkeys aren't affected, research tab is using the starport hotkey, which comes after navy.
