Ok, look, alot of people hated trigens. Now, my advice is, after a certain time period, send in the Marines (basically Elite soldiers in the army green armor, faced in the later parts of the game) [TO create an allied army, set the SPECIES number to 0, they appear pink on radar, but they will love you, but investigate you, rofl]
They arrive by modified freighter, they drop off and save Jack from death and they offer him a ride, he mans the turrent and they drive to some fort/base in the middle of the island. V22's and Helicopters drop off more soldiers, but then trigens attack. Everything goes wrong and Jack escapes in a hummer. All of the soldiers die (Like in Halo) While Jack rides off in the Freighter. He arrives at a dock on a mainland, but little does he know he was accompanied by a few mutants... The end.
Actually the mercinaries are the soldier people that your talkin about.
And thanks for the advice and story suggestions but the ending I have written is for you to die at the end but good idea though.
