I figured out the issue. Seems to be like the GC Leader Bonus is only half working. The leader bonus should work just fine for the "good" factions (Republic/Rebels). If you use the leader bonus with them then you get the hero and the opposing faction does not get the hero unless they bought and used the leader bonus as well. The issue is when you play as the "evil" factions (Empire/CIS) and use the leader bonus. When you do then the opposing factions also get the hero even if they didn't use the leader bonus. Same thing happens if the AI evil faction uses the leader bonus without the good faction using the leader. It doesn't matter if it's the player or the AI. Evil factions using the leader bonus will always result in the good faction getting a leader regardless of if they used the bonus. This can be really irritating as the good factions often have Jedi heroes who will spam lightsaber throw and can be difficult to defeat.
What you can do is if you're playing as an "evil" faction and want to use the leader bonus without the good faction also getting a leader. You can disable AI heroes in the Remaster Options menu and renable it at any point when the "good" faction using the leader bonus and should have a hero appear. For example, if you play as the Empire and used the leader bonus on Naboo. Then the Emperor will appear, but Leia will also appear even if the Rebels never used the leader bonus. Just disable AI heroes in the Remaster Options and you can play as the Emperor and the AI won't have Leia show up. Of course, doing this basically disables AI hero functionality in GC. Once you notice the "Good" faction has the leader bonus bought, you can renable the AI hero option in the Remaster settings and it should work in GC. Just be careful doing this as all the Remaster settings are saved in a GC save file called "RemasterGlobalSettings". If you accidentally overwrite this with a GC save then it will cause the game to blackscreen when you load it up again and you will need to manually delete the RemasterGlobalSettings file for the game to load again (which also means you will lose your campaign). Honestly, it might just be best to leave AI heroes disabled entirely if you're playing as an evil faction as the AI rarely buys the hero bonus to begin with. Again, this isn't a problem if you play as the good guy factions.
Shame that the mod has been mostly adandoned and this issue was never addressed.
I know you've basically ceased development of this mod, but I just want to say that I discovered some very strange behavior. What you've stated is true in Instant Action. If you have 2 AI hero scripts installed, then it will cause the AI to start despawning until the player is left by themselves.
The really strange thing is that this DOESN'T happen in Galactic Conquest! In Galactic Conquest, you can have both AI hero files installed at the same time and the AI will spawn normally. I just tested it with and without the leader bonus for myself and the AI and the AI spawned just fine. To make things more interesting, I'm using Rayman's AI Hero script with your own AI hero script, but I'm using Rayman's option to disable lightsaber throw and lightening spam. In Galactic Conquest, this is actually working as intended. I tested it on Geonosis. Both your AI hero script file and Rayman's was installed. The AI didn't despawn and Mace Windu wasn't spamming lightsaber throw and Dooku wasn't spamming lightening.
So basically what you stated seems to only apply to instant action. Both AI hero scripts work just fine when installed together in Galactic Conquest. This also enables the options that come with Raymans.
Just figured I'd post this in case anyone else was curious and for those who have also been trying to get Rayman's No force power spam option to work in conjunction with AI heroes in Galactic Conquest. Ideally, it would be great if as the mod author you could just include this option as part of your own user script, but I know you've kind of moved on from this mod.

I know this comment is a little old, but yes you can! Best to do it on a fresh install though. Install Anakin's Remaster first and then install the Remaster Project.

You can create a fake Gamedata folder and then just copy the BattlefrontII.exe to that folder and the installer will work. The installer only really checks for the BattlefrontII.exe

This mod is so awesome, but is there any way to reenable the leader bonus for the AI in galactic conquest (I saw in the readme that you had disabled it)? I'm using Anakin's Remaster and he fixed the inability for the AI to actually use the leader bonus in galactic conquest.
