Ok, found your letter.
For first - do you have problems with all focus trees (in vanilla, in MD and more), or only with MD. In MD i found looks like your problem - if i writing focus tree file by hand from zero, i see focus tree, but its dont work.
So me interesting - you said, that 3 work, more dont. You wrote focus tree from zero, in new blank document, or copy existing focus tree, delete all focuses and then wroting new own things?
If you have problems only in MD and dont work new, from zero maded, you need to copy existing focus tree (but not from MD with it center12 or @middle14 tree) what work, delete focus tree data, what you no need, change country name and tags. And on this document build own focus tree.
I dont know or here bugs in HOI4 system, or it specially maded by Alex52, but i found, that sometimes focus trees, wroted from zero, dont work.
So for example - you can copy my submod (Lithuania 2000), take his focus tree, delete focus data, what you no need and write your own.
Something like that -

Its for example. But better you copy lithuania.txt (or else submod, what work for you) and change name and tags to your own (for example lithuania.txt change to yourcountry.txt, LIT to YRC ).
