As for the video, it's rather old and the Indoctrination theory is since disproved by Bioware and one of AngryJoe's newer videos as well so this video is actually a bit misleading.

Unless they pull something amazing off with the few minutes of additional cinematics, I'll consider indoctrination cannon and their ending poorly conceived fan fiction.
I wish Shepard was indoctrinated, he comes out of it somehow, kicks Harbinger *** and have blue babies with Liara, that's pretty much my perfect ending.
...or little quarian babies with Tali in my case ^^
