So it has come to my attention that the "Disable/Enable" buttons did not work, however checking the box next to the mod you wish to enable/disable does work. I also made it so that settings cannot be edited outside of the launcher and there is no more settings.txt file.
I recommend to download version 1.0.1 of the launcher to fix these issues.
