"*Asuran* Destiny Class"? Why would the Asurans copy the blueprints of a generation ship literally millions of years out of date?

it falls into the new story that we have set up for the Asurans. When they were rebuilding, they used whatever designs they could find to rebuild their fighting force. Yes, while the design is obviously old, so are the Auroras, and other ships the Asurans use. There will most likely be a weapons update to her.

...I'm not sure how much sense that really makes.

A part of me feel that would be somewhat like the modern United States trying to rebuild its fighting force using the design of the Mary Rose ( http://en.wikipedia.org/wiki/Mary_Rose ), but updated with attack radar and Tomahawk missiles.

and she will be the capital colony ship. Therefore, she will be used mainly as that, but her weapons would probably get an upgrade. It makes sense when you look at it from the whole.

"[D]uring their military prime"? I'm wondering what the basis for this statement is when, as far as I know, we don't even know if the Ancients had spacefaring enemies at the time Destiny was launched.

Even then, Destiny isn't a military vessel, it's science vessel/generation ship.

Just because it is an old design, does not mean that they used old materials, weapons and shields too. Just because it is a Destiny-class ship, does not mean that it is locked into the same role, ships can and are refitted all the time - look at the TEC, for example; all their craft (barring titans) used to be mining or cargo ships, now they are powerful warships - but they are still the same class of ship.
Essentially, the Destiny class is a proven design. A civilian design, yes, but a proven one. It is no different from taking a modern cargo ship, sticking a few machine gun emplacements on it and refitting it's storage bay as a military hospital and supply hold, then keeping it away from, but close to the battles as a support ship. They did this to civilian ships all the time in WW2, the most notable of which is the Olympic, the Titanic's sister ship, which was refitted as a mobile hospital.
It wouldn't be all that hard for the Asurans to stick a few extra guns and shields on a proven design such as this and call it a support craft, especially as a colony capitol.
