If I end up completing the "Missing Stalkers" mission before the "Bloodsucker Lair" mission, will I still be able to complete the latter, or is that mission totally blocked now?

No, I don't think it affects.

I just completed the "Bloodsucker Lair" mission last night... so the answer is definitely - both missions can be completed independent of each other, which is awesome, because I really didn't want to lock myself out of the Veles Detector that early in the game.
