That's a pretty cool way to go about it, I was also thinking that maybe you could have the original frigate have the ability to invade planets with very small effects. Add a "Bomb" mesh point on the cargo bay so that when the frigate goes to invade it turns around and launches pelicans or drop pods. Where as the strike frigate can be more combat oriented.

im not too familiar with the "sins" games- are the ships' systems gonna be able to be damaged/destroyed? for example, a unsc frigate that is badly damaged enough wouldnt be able to fire its MAC due to battle damage
I'm not sure that the game coding would allow for that to happen. However, it could be possible to manipulate certain effects. For example, the inability to launch strike craft, inability to enter slipspace etc.
