No question is stupid if it avoids trouble or removes a doubt:
Put the files in the "side" folder, you can find it on "(BFII main folder)/GameData/data/_lvl_pc/side"
No, it's not your work.
I always preferred the design of the Clones in BFII (Color, model, etc) and the long weapons from EPII.
So don't worry, it's just a whim from my part (Reason why I asked if I can do it myself). Still, if you want a critic, here is some:
- The armor of the clones, all of them is the same one with modifications, it would be good if you can change them a bit for every unit, like a different pattern or helmet. This way they'll look more unique (Like the Empire and Rebels) and not too repetitive.
- The animation of the clone commander, I'm pretty sure he fires his main gun like a rifle.
- The Empire's heavy trooper needs a backpack with some explosives on it (Or something like that).
That's all, for me, the rest is fine as it is.

Have you tried adding a small wheel animation? (It's possible to do such thing?)
If it's posible, you can make the first two move to one side when it starts spinning.
This way you can hide it a bit and make it look less weird.

While we have a flying vehicle and a tank, you can feel the lack of a fast-but-weak vehicle, especially in big maps like Hoth.
Your mod had an Epic Foreshadowing with the Geth Prime:
Now we can play as one (But smaller) in ME3 and it even shares some attributes, like being a slow unit with an absurd amount of health and firepower.
You are right, a Jump Pack will work better. Not only for balancing reasons, but also fidelity:
Those guys don't fly in ME3.

It's totally canon... So nobody can complain of their existence on this mod.
Don't ask me why, but for moments it feels like a modern version of the soundtrack of a game from the '90... And I love it.
