I had the same issue, though did it another way.
At first I captured barracks and a refinery on GDI's first outpost and jacked one of their harvesters with a Machinist, then been stealing other GDI/GT vehicles (a flak ton of Disruptors for example), sometimes using flame tanks to destroy vulcan gun emplacements, and later just steamrolling GDI base with stolen Disruptors and a GT MLRS.
I then reverted to the last save and first neutralized the GDI base (as in, left no stuff that could harm anything), then reactivated a Nod base and finished GDI base off.
Exactly the feel I was trying to make, a Nod airbase on a far island :)
And yes, I used the bombers to intercept AI attacks.

On that note I really miss that one time when TI had shipyards and naval units, could have made it a naval base ^^
Okay, bugs I found so far.
-After finishing a mission, game.exe sometimes "encounters difficulty". Not a dealbreaker, as when game.exe is killed in taskmanager, the launcher is back.
-When picking a starting position in skirmish lobby, launcher might crash if your player name contains characters not from basic ASCII (like Cyrillic letters). Not a dealbreaker either.
Still, the new release is awesome and I like it a lot.
The track 52 Prophecy is named "Cataclysm" in tags for some reason.
Still, most of the tracks here are pure eargasm (especially Fear And Flakkin' Suspicion)
Hmm... Banshee Bomber might be what you need, but it is limited and shot down fairly easily (or it's just me).
Infector? Might not survive.

Just played Clean Slate as well... My thoughts when I saw that horde of cultists: "I wish I had some of those flame tanks... but I have snipers though"

To think about that, the man behind Infector Program (Dr. Incandela or something, I don't remember precisely) might very well be Dr. Thrax.
Considering the adjacency bonus, tightly packed bases are popular (And AI even clusters theirs with more stuff such as units and odd ACU), so there might be well enough barns.
Even if that doesn't work, well, group these things, for there is never enough dakka.

Don't forget smoke. Sure I doubt popping smoke is PvP-winning and requires control to work good, but good to have.
BTW I think Still Alone is a remix of a Lone Trooper from original TS.
Still Alone and Black Hand are both awesome indeed, almost reaching Fear And Suspicion levels of awesomeness.

IIRC RF jets are supposed to be situational, i.e. when you feel Hinds and Hellions just don't cut it then you spend a GP for planes.
Also, clever usage of smoke grenades sometimes helps, against the AI at least. Ditto Goliath flares for helis.
