there is no fix for this. you have to enable the mod before entering the game. this is so with all the Major mods currently
the next micro-patch will be to fix some of the known issues, such as the building radius, and the Atlantis bug. After that, we are focusing on the Humans, and all other races will be taking a back seat

No. We have moved from the original Trinity version of the game to the Rebellion version, and therefore will not be supporting any of the original stuff.
