Galaxy, Nebula, Excelsior class and others can be called in through Starfleet Command
the mod is based on the story lines of TNG/DS9/VOY/TNG-Movies. Though some TOS era vessels may be added as map objects for mission creation in later versions, these will never be part of a 'buildable' techtree.
FO is not a mod where the federation has total advantage over other factions. It is a human-vs-human multiplayer tested mod.
in skirmish the AI always has some advantages over a human opponent, to keep the game a challenge in this mode.

yes, we have a active community in our own tunngle channel. tunngle is similar to hamachi but a lobby based system. fleet operations has build-in support for tunngle Tunngle.net
i am not sure if i understood your question entirely. we try to stick to canon where that is possible, but everything with compliance for a rts game in mind. of course there are elements in fleet operations that you never have seen in the shows or movies. otherwise a race like the dominion would be quite lame to play with the 3 or 4 different vessel types we have seen on screen... :)
you still need the game cd to install fleet operations, however you don't need to setup a previous installation. the install data is taken right from your cd.

this can be installed stand alone without a prior star trek armada 2 installation
sounds and looks like a cool mod. i have tried many other larger supcom mods in lan but all were too imbalanced. looking forward to your creation :) take your time
the reason that the cardassians are not in the mod is that it has been created from scratch and uses nearly nothing at all from the stock game. so they haven't been removed but they were just not included. it is not entirely decided yet which races will make it into the mod in future versions
the interface shown in the video is from an older version. it looks slightly different now.
some vessels like the promenition can not be build in the game but placed with the map editor only. it's not planned to add these as buildable ships.
they will with the next patch :)
this is not a federation-is-the-best-because-they-are-cool mod :) all races are equally developed with each having different advantages. there are enough other mods out there (not only for armada) where the federation is, compared to other races, just overpowered.
you can upgrade your starbase to get stronger weapon or shield systems
