This is a promising idea, however not exactly in regards to clones. Clone infantry are instead only buildable on worlds that have cloning facilities; i.e. Kamino and Coruscant, whilst other worlds have recruitable militia units which are near equally as powerful. This is done in order to remain true to both the movies and EU, as well as increase the strategic importance of holding these worlds.
It's called 'The Clone Wars' not 'CIS Wars'.

Although the game 'Empire at War: Forces of Corruption' dwells on the 'what if...' idea there is some limitations we must accept. One of these limitations is the playability of the pirates, i.e. Ohnaka Gang, as they were not a unified combatant faction within the Clone Wars. Furthermore unlike the CIS and the GAR there isn't a sufficent amount of known units possessed by pirates for them to be made into a playable faction.
In the movies you will find that not much emphasis is placed on the actual GAR or Droid Army and for that reason some notable units such as ARC Troopers and the TX-130 Saber Tank are not seen, which would make a mod based entirely on the films seemingly dull, not to mention far less appealling to the Expanded Universe Fans such as those who loved the Republic Commando series, or the Battlefront Series and many more favourites.
The TCW animated series serves as our main theme but we do also draw inspiration from these epic titles to bring to the community the best Clone Wars experience possible.

That is invalid, the fact that the ai has never been able to construct more than one Death Star in the vanilla game is proof that build caps work.

The way how the proton torpedoes function in the mod is done so with intent, it is not a bug.
