The key orders could only be used by high ranking clone troopers such as Commanders like Cody And Bacara and Jedi generals.
When Palpatine was issued emerency power over the Grande Army he was given permissions to issue the orders amongst the army.
After the battle between him and windu he issued Order 66 to stop the jedi from crushing his future plans.
