This game is nothing short of amazing. It has everything a platformer should have, and then some.
This is one of those games that everyone should play at least once. Truly a masterpiece.

What are the controls for this game? It looks really good.

Doesn't work for me. I am using Mepis 11.
Worked flawlessly on Ubuntu 11.10 32bits.
It works, but it will not let me use any of the menu items (play or load).
I am using Ubuntu 12.04 64-bit.
That is an alpha version so things are not going to work right...

Okay, so in desura/common/cave-story, there is DoConfigure.
The problem is, the commands seems binded at random.
I don't thinks we can do anything with a ps3 type controller because direction is on the left sticks and the buttons are assign on the D-pad.
For simpler controller, there is still hope. I've seen that if you bind commands, quit then open DoConfigure again, all the buttons are assign to the upper setting.
From now on, two solution:
-A workaround, if someone find a way of defining the buttons for a PS2 type of controller, I hope he will post it here
-The linux program to do the configuration is a libre software, open source, so I someone knows C++, he can fix it.
I also have this problem here - DoConfigure is broken for jopad configuration in the way you have described - each time it is restarted, the config buttons numbers go one level up in the table.
The joypad contoller does work in the game though - the problem comes when you want to reassign the buttons - once DoConfigure is used once, this would be broken.
I gave up making it work
But here is a new workaround:
Qjoypad will allow you to map buttons of your controller on the keyboard.
